I loved my truck when I bought it in Sept 2011, I did much research on the eco-boost and was amazed by the power and torque of this truck stock. I have a 10,000 lb hoist in my shop and perform all the maintenance myself on my truck. I only run Synthetic Oil and change it regularly. Also installed a K&N Filter over stock and also change it regularly. I started to experience hesitation and shutter during WOT passing vehicles on the hwy at about 50k Kms. I brought the truck in to FORD dealer and they upgraded my intercooler and re-programmed the ECU. Didn't solve the problem. I knew this was intermittent problem and Ford couldn't give 2 shits about this problem.
I lived with the sputter and hesitation until tonite. Truck was due for its next oil & filter change and I decided to change the spark plugs as well. Mileage is at 99K Kms and upon measuring the plugs I removed, the gap was out by 10 thousands compared to the new ones. Installed the new plugs which measured .027 gap and were pre-gapped, after test driving, sputter and hesitation was completely gone.
I hope this helps. If you experience the same thing I did, try changing your spark plugs. Ford recommends plugs at 160K. If you have sputter, change the plugs.
